Modlists use a feature called stock game folder. That means the modlist makes a copy of Skyrim, leaving your vanilla folder untouched. It doesnt matter which version is your vanilla Skyrim after the installation is completed, because the List will run its own portable instance of mo2 and the skse executable in the stock game folder.
