Gen III engines include the LS1 (ally 5.7), LS6 (ally 5.7 HO), LM7 (iron 5.3), LR4 (iron 4.8 ) and the LQ4/9 that you know about. Theres an ssr ally 5.3 too but i don't know designation. Dealership wants exact core or $2500.00 core charge, so if I buy the $4500.00 LQ9 engine they have they want an LQ9 core, parts manager says they can tell in 30 seconds by pulling the head and looking at piston tops.
The LQ9 is a GEN III based engine, easily interchangable with LS 1 cars and still interchangeable with LS2's with a few tweeks. LS2's have a different reluctor, and the cam sensor is on the timing cover. To retrofit an LQ9 into an LS2 car you'll need to swap over your valley cover, timing cover, cam gear, and reluctor wheel.

If the head bolts are of all the same size, then you have an 04 and newer. And when you do take the heads off, it is a sure-fire way to discover if it is an LQ4 or LQ9. The LQ4 will be a '01-'03 engine or the LQ9 a '02-'03, so I believe they will both have the short crank (with the LQ4 a removable spacer).
